I've had this happen a couple times, but one time the culprit turn out to be the rear tire. An out of round tire, slipped belt, or un-seated bead on the rear tire can cause a low speed wobble that you would swear is in the front.

I quite often practice my high speed maneuvering skills by slaloming the reflectors on the 4 lane highway near my house late at night when no one else is around. You should be worried. Once the brushes start sticking, they will stick again. As to the reason why: could be a bump in the road that you hit, could be magnetic field when the engine is revved, stopped, or started. No, it won't be as good as new because that is heat treated aluminum and once you weld it you change the temper and no way to get it back without heat treating the whole piece. BUT, if the welder is good it may hold.

I have had better service from Honda car dealers than I ever got with Toyota, Nissan, Ford, or Dodge. Never bought a new GM. I do all my own work after warranty is out.
Never owned a new motorcycle, but I have taken wheel to dealer for tire mounting.

I can't speak for the NAPA's, but I've been running Silvania Silverstar 55/65 watts with no problems. Made a HUGE difference over the O.E.M. 45watts.

I guess I should clarify that by "interchange", I mean that either style of rotors will bolt up to either style wheel. Actually, the wheel will work if you use the complete drive flange. I would actually recommend using the post '90 model wheels because the drive dampers are hard to find for the 88-99 model wheels. If you have reverse now, then you will want to make sure any engine you buy also has reverse. Just about anything else that may be different between year models can be swapped easily.

Ditto what has already been said. If you see 4v under load, that battery is toast. You should see about at least 12.5v when charged and drop to about 10.5 during starting. I have seen mine go as low as 10v during starting, but below that, there is just not enough juice to start the bike.

Honda is making some strange decisions across the board. I have a 2015 Civic SI that I bought new. I had planned to trade it in a couple years later when they got around to doing a turbo in the SI. Surging and sputtering at idle are commonly attributed to vacuum lines, but there are other suspects. If it revs up and runs smoothly at higher rpm, most likely not an ignition problem, but without seeing it, hard to say.

Some mid 90's Saturn and GM cars used the same alternator, but with a different front bearing and drive pulley. The Cavalier I believe was one, and there was a Saturn that was basically a Cavalier with Saturn badge on it, but I don't remember the name.

If you installed new brushes, you had to remove them from the regular assembly. There are aftermarket regulators, but in my experience, regulators either work or they don't. Regulator is built in to the alternator and requires some solder work to replace it. Most likely your brushes were briefly stuck, will probably happen again.
