82 GL 1100 ENGINE IDLE

I never know when I start it up how it's going to run, sometimes it idles and runs fine, few hours later when I start it up it idles like crap, spits and sputters and sounds like its missing.

Does humidity and ambient temperature affect the carbs?

It can...but it shouldn't affect it enough that it would run fine at one time and not another. Things that work for a while and then suddenly don't tend to be electrical in nature. If the spark is weak (low voltage can cause this) it will sputter and miss, and sometimes not just at idle.

Have a look at your 30 amp master (dogbone) fuse. Don't just look at it, take it out and inspect it. Cracks can develop in it that open up when the temperature rises, causing the charging system to be disconnected from the battery - which means the engine runs off only battery power. This can cause weak spark. When it cools off, the crack closes up, the charging system is connected once more, and the bike runs fine. I had this exact thing happen to my GL1100.

Replacing the dogbone fuse with a waterproof 30-amp blade fuse holder and a 30 amp blade fuse is a good idea - it's not susceptible to vibration like the OEM fuse, and is easily replaced with commonly available 30 amp fuses. Do a search here, you'll find lots of information on doing this.

Since I'm running off the battery only would it do any good to still replace the fuse with that waterproof one?

You can listen to my bike's engine at idle, I recorded it with my iPhone 4 so not sure how good the sound quality is.

Well if you are running off battery only, with no charging system, that can 100% cause missing and backfires, particularly if the battery is not being recharged by the stator after a start.

Battery has 100% charge on it though??

As soon as you start the bike, it no longer has 100% charge, which means the voltage will have dropped somewhat. Having the charging system running brings the voltage up, normally close to 14 volts. Running the bike off the battery only, especially with the headlight running, I'd be very surprised if you're above 11.5 volts, and it will decline from there.
