Click-clack

About two months ago I had a bike shop install a new (Honda parts) clutch in my '82 1100. Whan I got bike back there was a noise and vibration over 65mph. so, I took it back and explained the situation. They disassembled the clutch and said all was good and issue is elsewhere.
About a week later I could not handle it and took it back where I was told it seemed like and ignition miss, HUH?
Later that same day the bottom dropped out as it started making noise all the time. now shop has no time to look at it for about 2 months. So, I decided to pull the engine to see what I can find.

While pushing bike (in NEUTRAL) forward or backward there is a click-clack, click-clack sound and a vibration you can slightly feel (engine is off, bike is being pushed).
I now have the engine out of frame and I am thinking this is in the transmission area since the click-clack sound occurred while the engine was off and the bike was in neutral.
I am planning to pull clutch basket first (have a look for myself) and see if anything stands out like a sore thumb.

Does anyone have any other ideas? The shop said that is sounds like a front or rear crankshaft bearing! But, that makes no sense to me.

NOTE: before clutch was done bike ran great and with the exception of the clutch slipping during acceleration there was no noise, leaks, smoke or Click-clack noises.

Possibly a failing/failed U-joint? You might also want to check the condition of the splines in the rear end.

Thought of that, drive shaft is good, and the click-clack is from the engine/transmission and not the rear end..

Well that (to me) is not a bearing kind of noise. What you're already planning (pulling clutch basket) would be my next plan of action as well.

Found even bigger problem.. with engine out decided to de-grease and pressure wash the frame and low and behold FRAME ROT! yep lots of holes in lower frame tubes and crossbar (where centerstand mounts) is rotted right off...

Is it salvageable, or is it time to start looking for a donor frame?

frame maybe, but if engine turns out to have big problem I may scrap everything (part out for the 83) and look at a GL1200 or GL1500

Does the engine still make the noise if you rotate it on the bench? Could the clicking noise come from the frame rot?
My wife is the greatest - she won't let me sell my bike - I'm less grumpy when I ride...

It was making noise before I oped back cover (on bench) I have back cover off and output shaft came right out (is that not suppose to be pressed into the drive ring?) and the noise sounds like something hitting the case..
