Help,,, rough running.

OK,, not sure how to explain so bear with me,, to start I went on a trip this weekend that was close to 950 miles, covered 4 states, here is my problem,, on the way home I was coming up on 150 miles so I knew I was getting close to running out of fuel on my main tank,, well it started to spit and sputter so I switched it to reserve but it never completely stopped studdering,, after I fueled up and moved the switch back to main, rested about 15 min was back on the road and all was running great. Had about 50 miles left and it started to loose power almost like it was not firing on all cylinders, I only put 30 miles on the tank so I knew I was not out of fuel but I did fiddle with the switch a little but it did not help, I could keep running and it would "fire" like it was trying to fire all pistons but just for a sec,,, and it was random therefore giving me small burst's of power.,,, what it sounded like was have you ever hit the kill switch by accident,, you know how the engine sounds,, well that is sort of how this sounded... to me this could have been one of any problems, like fuel not getting to certain pistons, or the plugs not firing on one or two. Not sure if the engine would run if it only had 2 or 3 firing??? anyhow,,, I milked it home and this is where is get's strange, after pulling off the interstate it was a little rough but with the slow speeds I had to go by the time I got home (about 2 miles from the interstate) it was running great, pulled into my drive and it was like nothing was ever wrong,, let it set for about 30 min, fired it up and she run's like a champ.... ??????? what happened, what could happen and how do I find it, replicate it, and then fix it ???????????

Check the fuel filter, reserve might have sucked up rust from the tank and clogged the filter some. check for rust in the filter, the tank and the float bowls.

Dirty gas?? crap sucked into carbs and then blown out?, clogged filter, electrical short in firing system?
HAD LOTS OF GOLDWING 75-83
NOW INTO 1500'S..RIDING A 1998 SE

I thought of all those while I was milking it home,,, what mostly was going thru my mind was I had a bad plug firing. Is there one Distributor or two? can't see where my plug lines run without taking it all the way apart. if it was bad gas would it not still run like crap after getting off the interstate???? for that fact if any of those issues were the problem why did it / does it run great now that I am on the back roads?

It was a little water in your gas .But I would change the fuel filter.
