No secret sauce. It sounds like you have a loose connection. It could be anywhere in the circuit from the plug that attaches to the bulb back to the fuse. That's on the hot side. But, it could also be in the ground side. Get out your wiring schematic and follow every connection point for both sides. What I'd do when I got there would be to wiggle the wires vigorously to see if I can make the headlight malfunction. When you get that, you know where to concentrate your efforts...

I would check the starter switch, turn on the bike, turn the kill switch on and wiggle the starter switch see if the lights flicker. If they do, clean the switch.

I haven't looked at the schematics, but I suspect there is a relay to turn the lights on and off, I would start by checking the connections around the relay and the relay itself, before pulling the rest of the wiring about.. The relays are probably near the headlight..
