You want to have the output of the alternator go through a fuse, and then to the positive terminal of the battery.

Are you getting air bubbles when you vacuum bleed, that might indicate a hose is leaking? That said, if a hose was leaking, you probably would see brake fluid weeping.

Also, try pumping the brake lever WHILE you vacuum bleed, to dislodge any air bubbles that might be in there.

Gas won't go bad that quickly.

I would first try some Seafoam in the gasoline, just to see if there might be a deposit that needs to be cleared out.

Did the filter fix things for you?

When the bike's fan comes on, it adds electrical load, which will slow down the engine, which will affect the vacuum readings that you're trying to match. So you use an external fan to blow through the radiator to keep the bike cool, and prevent it from turning on its own fan.
