Feet take a long time to...well, not hurt anymore. After my crash when I was 17, where my right foot got crushed between the footpeg and the idiot pickup truck that hit me, my foot ached for YEARS afterwards. Like 15 years.

I'd first check the universal joint. I don't know how much it is being flexed when you have a passenger, but if it's marginal, running it flexed a bit more from a passenger might get it starting to make some clicking noises like that.

Check the return port in the master cylinder. More often than not, a seized caliper piston is actually a blocked return port, which stops the piston from retracting, because there's nowhere for the brake fluid to go.
