The 2006-17 are a completely different design and am pretty sure they will not fit. You will need another 2001-05 door. Have you tried eBay ???

New coolant will often make leaks worst. The coolant Honda calls for uses chemicals to keep the system clean, and those fresh chemicals will help clean out a leak. For the rear rotor, most will get a trike-take off. Some rotors will have 0miles on them. As for pads, most will tell ya that OEM ones are hard to beat.

Yes there is a return port in the rear master cylinder. It is a tiny hole, the size of a wire from a wire brush. Hold the wire with a pr of needle nose pliers to clear the port. The secondary m/c has a return port also. Some systems were so poorly maintained that rear brake lock-up returns. Your's might be one. Forgot about that ... Andy Cote pointed out that possibly the wrong seat was installed. 5th gens have 2 different seat pan designs. One seat is designed for the 2001-10s, and another for 2012-17.
Also, make sure your hinge bolts are tight at the lid. There are 3 on each side.
