Sounds like possibly a bad ground in the connector under the seat. This would cause the system to seek a ground, possibly through the gear indicator system. +1 on Virgilmobile's idea. Sounds like maybe you got a small spark when removing the old battery or installing the new one and caused the relay to stick. If you have that much vibration sounds to me like you must have some kind of front suspension or tire balance problem. Or maybe the tire is out of round.

Not knowing the alternator you are using, I am not sure which wire on the two pin connector but, one of those connections should be an exciter wire that causes the alternator to charge. The other line should go to the right front brake caliper. You should bleed the right front caliper and then bleed the rear caliper to get all the air out. Flasher relays are under the seat on the fender. Sounds like the hazard flasher relay is defective. I was just about to suggest the hazard switch but you found that first.

Sounds like a bad connection at either end of either of the battery cables or, possibly a cracked dog bone fuse. Or maybe a battery with a dead cell, (defective battery).

Sounds like one of your starter solenoids is defective if you have no power to the starter. The solenoids send battery power to the starter.

Try removing the kill switch, two screws underneath, and check the two screw connectors. Years and miles of vibration at the handlebar can cause these connectors to loosen.
