If you've blown air through all those little holes and you can hear it escaping in the carb body, then I would say they're clear. When you fitted the new cut off's, did you press the metal centre of each one (when in situ, but before fitting the spring and cap)? You should be able to push it in and ...

I did try the washer on some other 1100 carbs though, and found that if tightened the lock plug down in the tube, like it was with no washer, then it stops the needle moving and locks it solid. Bear in mind that the mixture screw only affects mixture at idle. If it's making no difference to the idle mixture (try using a Gunsons Colortune to 'see' the mixture), is the end of that screw broken off? Try removing the fuel filler cap! I have an FJ1200 Yamaha that does exactly this (as most of them do) after every ride. In that case, it's the sound made as the pressure in the fuel tank equalises.

Another possibility is that the rubber brake pipe is collapsing internally. As the rubber deteriorates, it can cause the loose 'bits' to act as a non-return valve, trapping pressurised fluid in the calipers.

Just out of interest, what does the oil in the final drive look like? Any 'bits' in it? Maybe poke around through the filler hole with a magnetic screwdriver or similar to see if there are any bits of worn or broken teeth from the bevel gears in there.

Not sure about the first picture, but the second one is the flasher unit. The blue 'scotchlock' connector has been used to tap off 12v ignition feed. These connectors are notoriously unreliable. You have lost the Ignition 12v feed to one coil. I would suggest carefully working back from the coils, checking every connection along the way. The 12v feed (b/w wire) just splits in two to feed both coils quite close to the coils using a double bullet connector. Check this one first.

The shock should be able to pivot around the bottom bolt.
Also, have you checked that the swinging arm moves smoothly (disconnect both shocks to test).
