Only reasonable cause now is the rubber hoses could be an issue if they "balloon" up with the pressure of the fluid. It has been said that seat height on '88's-'94's were 30.3 inches. I'm sure thats on a stock seat but I don't know what the "air pressure" was set at on the rear shocks for that to be true.

From what I see, , , #3 and #4 cylinders are your problem. The readings from the coil and ECU point to a bad connection or a bad device for the #3 and #4 pistons. There is probably one "input" line from the reservoir to the rear master cylinder, and two "outputs", one to the front left brake and one to the rear left brake. I don't think it matters which line you use for output to front or rear since the master cylinder will put equal "pressure" to each line.

Hmmm, , ,your question seems a bit confused about the brake setup, , The front right brake is controlled by the brake lever on the right handlebar and the master cylinder/reservoir there. The front left brake is linked to the rear brake pedal through the master cylinder behind and below the battery....

Since you just bought the bike, I suggest the first thing you do is CHANGE/BLEED front and rear brake fluid to see if the existing fluid is partially causing the mushy-ness. Is it cranking over? Battery should be fully charged, , ,if "no load" voltage is below 11 volts, it might not start because the coils need a bunch of juice to fire it off. Did you remove the plugs when your changed the timing belts? Were you careful to put the correct plug wires on the correct plug?...

Glad to hear the timing belts were correct, , and changing the belts will be a piece of cake.

I tend to agree that the pilot/idle screws need to be checked/replaced AND those float bowl gaskets should be changed out.

The 41K miles isn't the main reason for checking the timing belts, , the fact that those belts are probably 27 years old is the most relevant factor. 27 yr old belts with 41K can "look" perfect but the "BEST" idea is to put on new ones and make sure the timing marks line up correctly.
