How about putting the stock shifter back on to see if that eliminates the problem.
Do you have a shifter brace? The 1500 is not a great setup even when stock because the shaft moves in an arc instead of rotating like most bikes. So any additional parts need to be able to work with that.

For bolts that do not have a listed torque value, there is a chart for standard torque based on the size of the bolt. It should be in the service manual, or you can find them online.

Running it with no load is probably the thing that condensed all the water into the exhaust in the first place.
Oh I just noticed you are in FL. Isn't it like 2000% humidity there? That will also contribute. I'm sure once you get it out on the road it will all go away.

What you need is a transmission cover 11360-MG9-950. If you search here and Goldwing Facts there are threads where this is discussed. You might have to loosen up the mounting bolts to get things to move enough. At worst the lower frame members are removable, but I think most have found a way to get it out without resorting to that.

The thing is there should not even be any oil behind the bearings if the shaft seal in the oil pump housing and the case o-rings are doing their job. The bearings live in a sealed compartment, not common to the oil bath. Depending on the sealed bearing seals to keep oil out is not their designed fun...

When you are AC measuring, you are measuring between two yellow wires, not a yellow to ground? Your stator sounds good. It obviously is making power, enough to melt wires. Since the cams rotate at half speed, you can have the marks out 180 degrees with the crank on TDC. I tapped mine out to about 3/8's so don't know if Schrader valves come treaded in that size. I'm guessing you tapped it to 3/8-16? Bad battery connections. Take them off and clean them. Also check dogbone fuse for cracks, use a meter. You are probably moving something just a little when you hook up the charger.

Typical multimeters do not do low ohms very well. And that is not a good value test for a stator, more of a go, no-go. If any coils are open or shorted, the stator is junk. It indicates that your seal has gone bad. To make sure the coolant doesn't mix with the oil, there are two water pump seals, one for coolant and one for oil, with a weep hole between them, so when a seal goes bad, it leaks to the outside instead of inside.

What you need to do is turn the crankshaft either way until you are no longer at TDC. You currently have the valves hitting the pistons. 20 degrees or so should do the job.
