Here's info I found around the web You probably know this but just in case....
IF there is anything else you want me to try....
This symptom is a classic failing ECM. Swap the sensors from side to side and ride it until the light comes on again, then check it. If it changes to a 26, then it’s the sensor. If it still throws the 25, it’s a bad ECM. Knock sensors do fail on occasion, but a failing one won’t cause the engine to idle badly.

I have never heard of a bad knock sensor,
probably one out there, but it is a rare duck.
the problem is a bad connection inside the ECM.
I thought I could fix that connection, but the potting compound they use is harder than a diamond.
I was not able to even make chip mark in it with hammer and chisel.
so, I found a used 2004 that hit a solid wall .....
any year from 2001-2005 will work in our 1st gen bikes.
mine is an '02.
I never had the problem of rough running like you describe, just a sorry MPG situation, other guys riding with me were getting 40 and I would get 28-32.
the new/used ECM fixed that problem.
for now, to try and get rid of that rough running.
set the bike on the center stand.
start it and do NOT touch the throttle.
allow it to run until you hear the fans cycle on/off at least twice.
that re-calibrated mine and made it run pretty good.
it always had full power, just lousy MPG results.

Common ECU problem. Happens on 03-07 ST1300 as well with the same code 25 or 26 failure. Guys go through many tests and gyrations but 99 times out of 100 they end up replacing the ECU to fix the problem. I think you are Bang on with replacing the ECU/ECM.

Check the vacuum hoses and fittings that feed the MAP sensor. They get gummed up and will cause rough idle or stalling. Very common on st1300 because there are 5 tubes and a very small 5 way tee that clogs. On the GL1800 i believe just a 3 way tee but could still get clogged with gummy fuel residue

A couple things I saw in comparison of the Dealer in the U.S. and the Japan web site is: Japan site says the parts they sell may be a bit different from what is sold in the U.S. No guarantees. But in my thinking The part number is the same, I'm sure the part is the same. Order from Japan and you pay shipping. The U.S. Dealer shows free shipping and you get what you order.
It ain't the destination but the getting there. You are not lost until you run out of gas.
